DESCRIPTION
At Cypher Genomics, the Big Data Software Engineer will be primarily responsible for optimizing and maintaining the Cypher Annotation Pipeline in an HPC environment. The candidate will be an expert in Python, have experience working with batch job scheduling systems such as SGE, TORQUE and/or PBS, and build automated, version-controlled parallel pipeline based software.
Candidates with familiarity with genetics, genetic data and general systems biology concepts will be especially well suited for this job. The candidate will also assist in creating automated deployment workflows and implement the application in another parallel, large-scale distributed frameworks such as Hadoop. The Big Data Software Engineer must also be comfortable with writing systems tests including unit tests, functional tests, and integration tests.
Responsibilities
- Extend functionality and optimize processing time of the Cypher Annotation Pipeline (CAP).
- Create automated workflows to update and version CAP data sources from MySQL, HBase and Mongo.
- Create automated workflows to update versions of CAP specific algorithms that may be a combination of Map Reduce, Python and Java.
- Deliver high quality software in an agile environment.
- Willing to be part of and work in a fast paced startup culture.
Required Skills
- Expert in Python, object oriented programming and familiar with Java.
- 5+ years experience delivering sophisticated distributed computing solutions.
- Experience with genomic data analytics a huge plus!
- Knowledgeable in Bioinformatics and general systems biology concepts a huge plus!
- Familiar with SGE/TORQUE/PBS batch job scheduling systems.
- Experience interacting with relational and/or NoSQL databases.
- Experience working with Hadoop MapReduce and HDFS in terms of both development and ops configuration.

At Cypher Genomics, the Scientist-Statistical Genetics is responsible for the development and implementation of statistical genetics tools which interact with Cypher’s sophisticated variant annotation pipeline and genomic interpretation product: Mantis.
This hands-on development and analysis position emphasizes the implementation and execution of modern common variant and rare variant statistical genetics analyses while requiring the background and communication skills necessary to clearly articulate analytical approaches and study designs to a diverse array of potential partners.
Single locus tests, linkage analysis, set-based, burden tests, regularized regression, pathway analysis, machine learning – we are pushing the boundaries of statistical genetics and we need your help. You will integrate your work with our core development team and work directly with partners.
Responsibilities
Design and implement family and large scale populated-based statistical genetics workflows.
- Facilitate integration of automated workflows into the core product.

At Cypher Genomics, the Senior Software Engineer is responsible for full-stack development of Cypher’s groundbreaking cloud-based genomic interpretation product: Mantis.
This hands-on development position requires expertise on the backend (implementation of REST web services) as well as a strong front-end AngularJS, Ember.js and JavaScript development capability to implement features completely, end-to-end. You will work as part of our core development team and be exposed to all aspects of the product.
